Really nice hostel in quite central Guadalajara: http://www.hosteldelrefugio.com
Owner speaks english, rooms are clean and quiet. Wifi works really well.

Motorcycles and cars (only 1-2 spots for cars) can be parked inner yard behind a locked doors.
There is at least one motorcycle repair shop just few blocks away.

This is also one of the cheapest accommodations I was able to find in Guadalajara (booked via booking.com: 4 nights around $70 (including tax, $61 without tax)).
