If you buy the bike new with panniers, it's a "one key fits all" system at BMW. But I'm not sure whether this is possible if buying the panniers at a later date.

You can re-key BMW locks.
I've never done it myself but probably worth a look here - keying_bmw_locks Photo Gallery by Rod Neff at pbase.com

A Locksmiths point of view

If the ignition key fits into the saddle bags but does not turn, it is possible for a Locksmith to rekey them to make the ignition key work.

The link Hustler posted is the one you need. It's a pretty straight forward job to re-key the panniers to match the igntion key. You can get the spare 'blades' from any BMW delaer for just a few pennies each. I did it a while back and it's an easy job.

Err no ... firstly it has to fit the 'gate' - be the right shape to entre the hole.

Secondly by filing with the original bits that already fit one key you make it fit teh second key .. others will probably work too .. but not all. By getting new bits that fit no key and fileing to suit one key you have only one key fit the lock .. Personally I'm not worried .. if the theif is determined they 'll rip the bags off the bike and leave with the panniers... or take the whole bike ......

Horizons Unlimited is not a big multi-national company, just two people who love motorcycle travel and have grown what started as a hobby in 1997 into a full time job (usually 8-10 hours per day and 7 days a week) and a labour of love. To keep it going and a roof over our heads, we run events all over the world with the help of volunteers; we sell inspirational and informative DVDs; we have a few selected advertisers; and we make a small amount from memberships.
