Is the goal to only visit this part of the world once? Because you can better visit one country and comeback for other countries.
Are you using plains and trains? Or renting some car or something?
You could fly to Uzbekistan to see one of the cities like Buchara, then go to Tajikistan, to see the lakes in Fann mountains (hiking). Or join a car over the Pamir highway but that is less flexible and takes more time, not advisable. Then spend remaining days in Kyrgystan, perhaps go to Song kul and / or Issyk Kul and visit some of the gorges/valleys south east of Issyk Kul.
