It could be the sidestand switch. The sidestand switch prevents the bike from being started (or ridden) with the bike in gear and the sidestand down.
Mine became dislodged, just slightly, in Huancayo, Peru, took me a few days and a suggestion from SmellyBiker to check it again. Sure enough, got the parts reseated and the starter motor engaged (of course, I needed a battery jump - that altitude/fuel injection problem).
So, check Alistair's sidestand - the pieces on top where it pivots, and make sure your's all are situated accordingly. From what I can remember, there's a little round tab on one piece, has to go into the little hole on the other piece, which has to be seated properly for it to all fit together properly.
