Actually you need to contact the right authorities in Malaysia for the right answer.
I had the same question coming up for myself - but in Australia. I brought a bike into Australia on a carnet and wanted to go back to Europe for christmas and new year. Several people told me this wasnt allowed and bla bla bla. However I contacted the right authorities in Australia about the question and they said of course you can leave the country for a while and come back and pick up your bike and continue the trip.
Anyhow I dont think the carnet are connected to your passport - so nobody will know anything about it and thus nobody can deny you to do so. But dont let your carnet expire while youre in another country....
