In my personal experience aduana in Ecuador will match the date on the TIP to the amount of time given to you my migracion and nothing more. I needed to go home for a couple of months (Dec 17 - Jan 18) and at the time had to apply for a visa to extend my original 90 day visitor permit. Once received, a quick visit to aduana at Quito airport and I had a new TIP that matched the expiry date of my visa.
Migracion will let you extend your original 90 day visitors permit by another 90 days. The process now takes 1, maybe, 2 days. The only catch is that you cannot extend more than 2 or 3 days in advance of your original visitors permit expiry date.
Leaving your motorcycle in Ecuador for nine months and returning after your TIP has expired is going to be expensive. When entering Ecuador and when extending my TIP it was made VERY clear that the fine for overstaying is very large. I was told $365USD per DAY.
Maybe an easier option is to leave it in Peru. Ecuador is a small country and regardless of where you are Peru is not that far away. Going to Panama and leaving the bike there is possible, I have friends that have done it, but obviously only makes sense if you plan on continuing your journey north.
