I'm going through the same thing at the moment - however I think it's mostly a matter of personal choice as long as:
- the panniers are far enough back to allow for a pillion (if you have one)
- they don't foul the exhaust or the swingarm/axle when the suspension is at full compression
- high enough to allow you to paddle the bike without breaking your legs
- mounted at least three points each side with a cross-brace across the back wheel
On top of this, for good weight distribution you will need to mount them as far forward and low down as possible. Of course, this conflicts with most of the points above but hey, if it was easy it wouldn't be worth doing, right?
