Dual nationality road trip EU-Ukraine-Russia-Georgia

Some advice needed...
I'm looking at the overland route from Western Europe to Georgia via Ukraine and Russia (obviously avoiding the hotspots!). I'm lucky enough to have both an EU passport and a CIS passport which exempts me from needing a visitor visa for Russia. My question is, is this likely to cause problems when the passport on which I enter Russia isn't the one from the country in which the car is registered? Or does that not matter as long as my name's on the vehicle documents and the two passports have matching personal details?
I've travelled to/from Russia and surrounding countries before carrying both passports and using whichever is 'easiest' at each border, but never with a vehicle.
Any advice appreciated
