Our experience shipping with Toll was similar.
We shipped two Yamaha XT250 from Darwin to Dili in October 2013. I can also vouch for the ridiculous and frustrating changes to schedules. Our original departure date was pushed back by a month by Toll, but often only by a week at a time, so you thought, yep good to go, and then they'd delay again. The waste of time and money as a result of this is still frustrating. Be aware of this, and that Darwin is really expensive (and we were camping in a caravan park)! Litchfield NP is stunning though and if you're camping, reasonably cheap, it's less than 150km away.
We also opted for the roll on roll off option and it ended up costing us $450AUD per bike. Pretty sure we were quoted $350 as a base fee. Added on were fuel surcharges, East Timor tax, port service security, port service charge. All of the fees, except the East Timor tax were an amount multiplied by your bikes cubic metre measurement, so the smaller you can make it the better.
There aren't any other alternatives to Dili that we could find either. There were rumours of people shipping to Bali, maybe from Perth or Darwin. But I can highly recommend seeing both East Timor and Flores and the other more easterly islands in Indonesia - if you can afford the potential for delays.
Having said all that the bikes did arrive safely. We watched the Toll guys in Dili do a great job of getting them out of the container and the Darwin guys had done a fantastic job of tying the bikes down.
