I would definitely recommend air freight, it's the fastest and easiest. Reportedly BKK and KL are the easiest destinations. We did air freight from Chennai to BKK earlier this year and clearing it out was pretty easy, took a few hours. Currently we are embroiled in a long sea freight saga (Dili to Vancouver) and after 2 months we still haven't gotten our bike. Long story but if you consider sea freight, go with RoRo.
Also note that Malaysia likes for you to have a carnet but Indonesia requires it. If you are riding both it'll go much smoother with the onion boat across the strait of malacca if you get stamped in & out of Malaysia. Thailand does not require carnet. (Neither does Laos, Cambodia, Vietnam). Singapore I'm not sure but we left the bike at the border rather than deal with their tight expensive bureaucracy...wouldn't recommend there as a shipping destination.
