Well after days of tearing my hair out I think I might have found the cause. By chance I discovered that my bike starts even when it is in gear with the clutch out. I figured the problem must be in that circuit so took it all apart and discovered a frayed section of wire rubbing on bare metal and this twisted mess at the actual lever. I changed the lever a month or so ago so it must have happened then. I've now bypassed the clutch switch altogether so less to go wrong in the future. So new battery is on its way and I learned an expensive lesson about disconnecting the battery next time I go away. Thanks again for all the help!
