The layshaft is the one which is geared to the clutch, the one with the sprocket is the counter shaft...
The balancer will turn constantly...
It sounds like a bearing... either the clutch bearing or the the gearbox bearing.
I think the counter shaft bearings are ok as you still get the when the counter shaft isnt turning.
With a situation like yours, its impossible to make guesses over the internet...
I would check the clutch first as its the easiest to access without splitting the engine !
