You are likely doing something wrong. An easier way to adjust the valves is to turn the engine over until the cam lobe on the valve you want to check is pointed directly away from the bucket. On the outside exhaust valve there is something called the KACR or something, a little pin that opens the exhaust valve slightly when cranking. Make sure it isn't touching the bucket when you take the measurement.
On the KLR the math is easy. The shims come in 5 increments. Going 5 lower opens of the clearance 0.002".
I have owned KLRs for a long time. The valve clearance doesn't move much after the initial adjustment.
