There are afaik no ferries into Indo. Your best choice going from Aus to UK is probably to ship your bike from Darwin to Dili in East Timor. And then you ride into West Timor which is Indonesia. And from there its easy peacy. Its ferries between every indonesian island. And it depends also what route youre plan to ride. The most common route is in your direction West Timor - Flores - Sumbawa - Lombok - Bali - Java - Sumatra. Then you will need to ship your bike over to Malaysia from Sumatra. But its no big deal, there are several options. Mr Lims famous/infamous onion boat from Belawan to Penang or on a passanger ferry Port Klang - Dumai.
Another and more adventorous option is to take a ferry from Flores to Sulawesi and then another ferry from Sulawesi to Borneo and then find freight over to mainland/peninsula Malaysia.
There is a guy who posted quite exact ferry information between indonesian islands here. I will try to find it and post it...
Good luck with your trip and dont forget to get a 60 day visa to Indonesia before you go. The normal 30 days are by no means not enough to get through Indonesia.
