Easiest way will be for your friend (who I hope isnt seriously hurt) to go to a notaria - they will produce a document explaining that the bike is being returned to its owners in Chile cos he's injured etc and stamp it to make it official. Make sure you get several copies of it.
When the bike leaves Peru the Aduana document has to be turned in - usually they just want to see the bike & check the reg etc. The notarised document will explain why the person who imported it isnt there.
Getting a Chilean bike into Chile shouldnt be a problem but the ownership documents should be with it etc, explaining to the hire company how one of their toys got mangled will be a different matter.
