I don't know how this works. If you would be leaving Ghana at a small land border it would probably not be a problem as they most likely would not be connected to their own internal system but in your case, leaving by plane, you will leave at the most sofisticated border in the country and they will have your bike on record as the TIP will be registered digitally on their system. I would definitely advice you to ask customs for advice beforehand.
Also, ask about it when you enter the country. If you talk to a border officer with some intelligence you may ask him what to do and who to contact.
I asked about doing a detour into Ivory Coast and then return to Ghana and I was told to hold on to my TIP at the first exit which was accepted by the border officials. I then used the same TIP for my second entry. I would be surprised if there would be any major difficulties. But you never know, it's Africa.
