Probably it is good to say you are also getting back with the ferry to keep things simple. I might have a quote already for the shipping out of Japan (not by container, Japan has a lot of cheaper roll-on roll-off ferry lines to Europe) but I agree it will make things complicated. Because the vehicle is coming into the country as luggage, entering together and leaving together is the intention.
This is what I found some time ago on some overlanding facebook group or something (not sure from where anymore)
But this was a message from June 2017, about not using a carnet:

Dear Sir/Madam,
Thank you for your e-mail.
For temporary importation, if both of you and your vehicle will arrive
at Japan by a ferry and will leave Japan within 1 year since entry, you
can enjoy tax exemption system. When you will arrive at Japan, please
make temporary import declaration with the customs form C No.5014. With
this customs declaration, your vehicle can be exempted from taxes under
the Customs Tariff Law, Article 17.
Please note that if you will not re-export your vehicle within 1 year
since entry, taxes which are exempted at entry will be imposed.

On the other hand, if you can prepare with ATA carnet for your vehicle
and you will re-export your vehicle within 1 year since its issue, you
can take simplified import procedures with ATA carnet and taxes are
exempted.

As other people have done it this way (including someone with same nationality as me), it is sufficient for me to try it.
A backup plan would be nice, but I guess that will just be shipping it away again directly. Can't think of anything else.
Because I don't wish to arrange a Carnet only for Japan.
