Nah you weren't lucky, Nepalese customs and immigration are often a shambles. At least that has been our experience and that of our friends also. We also entered via the Siliguri border.
We were a week in Nepal before we even realised that Customs never stamped our carnet in. So we never had it stamped out either
A fiend of ours deliberatly didn't have his carnet stamped in, just so he could leave the bike in Nepal for about 4 months. Hey I'm not saying you do this  Just passing on another travellers experience.
