I would recommend you go to the ADV riders forum and post the question on the infamous "Is Mexico Safe Thread" and some of the Texas boys will be able to recommend cheap and cheerful accommodations.
Either that or ask Sjoerd, he wrote the book on low cost accommodations throughout Mexico and Central America...literally. I mean, he really wrote a book about it.

...... And Pemi 44 HAS the book .
Really Don , there is NOTHING to fear in Matamoros * , go into Mexico when you get to the border if there is still a bunch of daylight . * Just don't go wandering off in the dark and get lost on all the streets, not in Matamoros and not in Brownsville ,
In Mexico Visit a nice Taqueria and get a good night sleep after watching some MEXICAN TV news and weather.
Do all the TVIP and Tourist Card paperwork in unrushed fashion right at the border terminal .
Then calmy ride down the main street and pick one of the nice hotels I list on the main route .
If you want to you can go straight to a hotel and sign in for the night and then do the customs stuff in the morning.
You will wonder what all the fuss and panic in the press is about.
In the Morning you will be rested and relaxed and can start the ride south after a bit of breakfast .
Cheers and enjoy.

Membership - help keep us going!
Horizons Unlimited is not a big multi-national company, just two people who love motorcycle travel and have grown what started as a hobby in 1997 into a full time job (usually 8-10 hours per day and 7 days a week) and a labour of love. To keep it going and a roof over our heads, we run events all over the world with the help of volunteers; we sell inspirational and informative DVDs; we have a few selected advertisers; and we make a small amount from memberships.
You don't have to be a Member to come to an HU meeting, access the website, or ask questions on the HUBB. What you get for your membership contribution is our sincere gratitude, good karma and knowing that you're helping to keep the motorcycle travel dream alive. Contributing Members and Gold Members do get additional features on the HUBB. Here's a list of all the Member benefits on the HUBB.
